How can I make an LED fade in and out ?

Two main methods, but you could do this with a Pi if needed - it depends on the detail of your application.
1. A variable resistor in the feed from a fixed DC source, but remember to have a fixed resistor always in series to limit the maximum current.
2. a switched supply with variable mark/space ratio (often a 555 chip suitably wired - circuits are easily available on the web)
